I have tried the following:
*Entered the proxy settings/user/passwd in system perferences> ethernet> advanced> proxies for http/https/ftp protocols. FTP doesn't work. HTTP and HTTPS does work in safari.
*I installed authoxy, and setup authoxy with the network proxy server details. I then setup my system preferences to use authoxy as it's proxy server. Still FTP doesn't work, but http and https works.
*I have no trouble accessing FTP sites hosted on the local network, only those hosted on the internet. I can access internet FTP's with firefox since it uses its own proxy settings, but this doesn't allow for uploading/editing of files.
*I have also tried accessing internet ftp sites through the terminal ftp command with and without the use of authoxy. Also failed.
This is on OS X 10.5.4

Some prominent examples are Software Update, MacHelp, parts of Quicktime, parts of iTunes (CDDB, Net Radio), and Sherlock.
This is rather limiting. Authoxy is my solution. I run it full time now, and never have to worry about authenticating with the proxy again.
