FileVault is overkill in your situation and could potentially cause problems out of proportion to the benefits. Just enter filevault in the search box and you'll get an idea.
A more appropriate solution would be to create an encrypted sparseimage with Disk Utility which creates a virtual disk on your HD, and give it a good strong password. A sparseimage only takes up the amount of space on your HD equal to its contents but if you make it larger than your two sensitive folders/files you can always add to it if anything else comes along. If it fills up just create another.
Make a back up of the disk(s) to at least one other medium, CD/DVD &/or external drive and don't forget the password! You won't be able to mount the disk and retrieve info/add to it without.
IMO a much safer option than FileVault…
