After cloning to Samsung SSD always boot test your Mac from the external drive to be sure all is correct. I also use Samsung SSD and no issue although just one partition. Are you using CCC V 5.0? I use the latest version which is 100% compatible with HS and APFS format. I recently did what you are trying to do however I found the external SSD works best if formatted to HFS (Journaled) ilo APHS for testing purposes. Then I redid formatting to APFS and tested again (note: to test external drive in APFS format your internal drive also needs to be APFS (HFS will not read the external APFS correctly). If all OK then you can redo the external with APFS format. I know this involves extra steps but best in the long run.
